Design and Display
There's not much of a difference in screen size between these two handsets as Xperia E3 measures 4.5 inches and Xperia M measures 4.0 inches. But when it comes to dimensions, the newest Sony smartphone gets bigger (5.40 x 2.73 x 0.33 inches) than the older one (4.88 x 2.44 x 0.37 inches). So if you want something that you can hold comfortably in one hand, then your choice should be Xperia M.

Sony Xperia E3 vs. Sony Xperia M: These units have the same display features - light sensor, proximity sensor, and scratch-resistant glass - and resolutions - 480 x 854 pixels. In terms of screen technology, E3 is more preferable as it uses IPS (In-Plane Switching) LCD. The Sony M phone utilizes TFT, which stands for Thin-Film Transistor. IPS is basically an improvement of TFT with its wider viewing angles and color reproduction on LCD screens.
Camera
Both have the same camera quality at five megapixels. Sony Xperia E3 camera, however, is packed with features, compared to Xperia M: Autofocus, digital image stabilization, face detection, smile detection, white balance presets, digital zoom, geo tagging, High Dynamic Range mode (HDR), panorama, scenes, effects, and self-timer. Xperia M has six only: Autofocus, touch to focus, face detection, digital zoom, geo tagging, and panorama.
E3's camcorder also has higher definition at 1080p, against Xperia M's 720p. The latest Sony handset even offers bonus feature: video sharing.
Hardware
As for the system chips, Sony Xperia M featured Qualcomm Snapdragon S4 Plus MSM8227 while Xperia E3 encompasses Qualcomm Snapdragon 400 8926. Both smartphones have built-in storage of 4GB; they only differ in the amount of maximum user storage but it's not much as Xperia E3 allows 1.7GB while Xperia M permits 2GB.
